The Seneca Avenue station is located on an elevated line above Palmetto Street, just north of the station the Myrtle Avenue line curves to leave following the street grid and instead continue as an elevated over what was originally the Dummy Steam car Lutheran Cemetery Line that ran at a grade.
The stop has a single island platform, which is quite rare for an elevated station. The station is canopied for its middle portion and this is where two staircases lead down from the elevated platform-taking up most of the platform's narrow width-down to a small station house beneath the el, where street stairs lead down to the SW and NE corners of the intersection of Seneca Avenue and Palmetto Street.
