Jefferson Avenue is an SIR station with two side platforms for the two-track line. The station is on a section of line that transitions from being on an embankment at the St. George-bound end of the platforms to being close to at grade near the southern ends of the platforms, with the line running down the middle of Railroad Avenue. It seems (although an accessible connection might not be created between the platforms) that if a walkway/ramp was built down from the northern end of each platform to a new crosswalk across Railroad Avenue each platform could become wheelchair accessible. Instead all access to the station is from a single staircase at the northern end of each platform from the corners of Railroad Avenue and the south side of Jefferson Avenue. The two staircases are slightly set back from the street that provides the only connection to get between the two platforms.
In the area by the staircases is the only tiny section of canopy on each platform. The St. George-bound platform covers about the front-most car, the Tottenville-bound platform, the rear-most door. These are both the normal pink fence with a glass block windscreen. Pink fencing runs along the length of both platforms.
