Clinton St/SE 12th Avenue Station is located at a grade between Gideon Stret and the Union Pacific Railroad Tracks (used by Amtrak's Coast Starlight and Portland to Eugene Cascade Services) that run parallel to the line. The station has a single island platform for the 2 track line that begins just south of the grade-crossing of 12th Avenue and runs Southeast. Clinton Street is located across the Union Pacific Tracks ending in a T-intersection just north of the station. The island platform is accessed only from the sidewalk of Gideon Street with pedestrian crossings across the City Center-bound track beyond each end of the platform. The platform has a total of 2 shelters one towards each end with solar paneled roofs, these have columns containing depictions of Apple Trees as part of the Journey Through Time art installation at multiple stations. By the main entrance area, that includes a bike rack and bike share station, is a tall steel sculpture Intersection by Matthew Pessmore.
