Broadway Junction-East New York is the transfer point from the A,C to the J,Z,L. The Fulton Street Subway platforms are relatively simple with two island platforms for the four track line that are quite crowded. The track walls have a light blue trim line with a darker blue border, beneath the trimline Broadway and then East New York were originally written in white on black tile, During the station's 2003 to 2004 renovation these platform walls were replaced by new tile with Broadway and then Junction in the trimline and the East New York name of the station was retired.

The station like most subway-elevated line complexes requires quite a bit of walking for the transfer. The only exits from the subway platforms are single staircases at the very eastern (IND south) ends of each platform. Signs tell passengers to walk down the platform and not to stop and crowd the very front or rear doors of stopping trains. The station is located just beneath the surface, and each short staircase leads up to an area at street level where fare control is inside a building at ground level that is made of brick with a silver IND art deco-style sign that says subway above the 3 entrance doors. Inside this crowded building are turnstiles and a police substation. There is a turn and then a escalator bank that rises up from the ground and to the elevated lines at Broadway-Eastern Parkway. All street access to the station is from a short walkway from the west side Van Sinderen Avenue between Fulton Street and Tuxton Street inside a small block that shared with parkland with the Callahan-Kelly Playground.
